A Nonparametric Multi-view Model for Estimating Cell Type-Specific Gene Regulatory Networks

2019-02-21 · Cassandra Burdziak, Elham Azizi, Sandhya Prabhakaran, Dana Pe'er

We present a Bayesian hierarchical multi-view mixture model termed Symphony that simultaneously learns clusters of cells representing cell types and their underlying gene regulatory networks by integrating data from two views: single-cell gene expression data and paired epigenetic data, which is informative of gene-gene interactions. This model improves interpretation of clusters as cell types with similar expression patterns as well as regulatory networks driving expression, by explaining gene-gene covariances with the biological machinery regulating gene expression. We show the theoretical advantages of the multi-view learning approach and present a Variational EM inference procedure. We demonstrate superior performance on both synthetic data and real genomic data with subtypes of peripheral blood cells compared to other methods.

2021-06-06 · Zhen Miao, Weihao Kong, Ramya Korlakai Vinayak, Wei Sun 외

This paper investigates the theoretical and empirical performance of Fisher-Pitman-type permutation tests for assessing the equality of unknown Poisson mixture distributions. Building on nonparametric maximum likelihood …

Survey on Algorithms for multi-index models

Statistical Inference using the Morse-Smale Complex

2015-06-29 · Yen-Chi Chen, Christopher R. Genovese, Larry Wasserman

The Morse-Smale complex of a function $f$ decomposes the sample space into cells where $f$ is increasing or decreasing. When applied to nonparametric density estimation and regression, it provides a way to represent, vis…

How many different clonotypes do immune repertoires contain?

2019-07-18

Immune repertoires rely on diversity of T-cell and B-cell receptors to protect us against foreign threats. The ability to recognize a wide variety of pathogens is linked to the number of different clonotypes expressed by…

Adaptive Nonparametric Perturbations of Parametric Bayesian Models

2024-12-14 · Bohan Wu, Eli N. Weinstein, Sohrab Salehi, Yixin Wang 외

Parametric Bayesian modeling offers a powerful and flexible toolbox for scientific data analysis. Yet the model, however detailed, may still be wrong, and this can make inferences untrustworthy. In this paper we study no…
