An Efficient Algorithm for Determining the Equivalence of Zero-one Reaction Networks

2025-02-16 · Yue Jiao, Xiaoxian Tang

Zero-one reaction networks play a crucial role in cell signaling. Determining the equivalence of reaction networks is a fundamental computational problem in the field of chemical reaction networks. In this work, we develop an efficient method for determining the equivalence of zero-one networks. The efficiency comes from several criteria for determining the equivalence of the steady-state ideals arising from zero-one networks, which helps for cutting down the expenses on computing Grobner bases. Experiments show that our method can successfully classify over three million networks according to their equivalence in a reasonable time.

Exact maximal reduction of stochastic reaction networks by species lumping

2021-01-09 · Luca Cardelli, Isabel Cristina Perez-Verona, Mirco Tribastone, Max Tschaikowski 외

Motivation: Stochastic reaction networks are a widespread model to describe biological systems where the presence of noise is relevant, such as in cell regulatory processes. Unfortu-nately, in all but simplest models the…

Different factors determining Motor Execution and Motor Imagery performance in a serial reaction time task with intrinsic variability

2024-12-03 · Patricia Silva de Camargo, Paulo Roberto Cabral-Passos, André Frazão Helene

Motor imagery corresponds to the mental practice of simulating visual and kinesthetic aspects of a given motor task. This practice shares a similar neural substrate and correlated temporal scale with motor execution. Bes…

Low-Dimensional High-Fidelity Kinetic Models for NOX Formation by a Compute Intensification Method

2022-02-21 · Mark Kelly, Harry Dunne, Gilles Bourque, Stephen Dooley

A novel compute intensification methodology to the construction of low-dimensional, high-fidelity "compact" kinetic models for NOX formation is designed and demonstrated. The method adapts the data intensive Machine Lear…

Kron-based Model-order Reduction of Open Mass-action Kinetics Chemical Reaction Networks

2022-03-30 · Mohamad Agung Prawira Negara, Azka Muji Burohman, Bayu Jayawardhana

We propose a Kron-based model-order reduction method for mass-action kinetics chemical reaction networks (CRN) with constant inflow and proportional outflow. The reduced-order models preserve the CRN structure and we est…

CompleteRXN: Toward Completing Open Chemical Reaction Databases

2026-04-30 · Gabriel Vogel, Minouk Noordsij, Evgeny Pidko, Jana M. Weber arxiv

Chemical reaction datasets such as USPTO suffer from substantial incompleteness, frequently missing byproducts, co-reactants, and stoichiometric coefficients. This limits their applicability and reliability in downstream…
