Characterizing metastable states with the help of machine learning
Present-day atomistic simulations generate long trajectories of ever more complex systems. Analyzing these data, discovering metastable states, and uncovering their nature is becoming increasingly challenging. In this paper, we first use the variational approach to conformation dynamics to discover the slowest dynamical modes of the simulations. This allows the different metastable states of the system to be located and organized hierarchically. The physical descriptors that characterize metastable states are discovered by means of a machine learning method. We show in the cases of two proteins, Chignolin and Bovine Pancreatic Trypsin Inhibitor, how such analysis can be effortlessly performed in a matter of seconds. Another strength of our approach is that it can be applied to the analysis of both unbiased and biased simulations.

Cortical computations via metastable activity
Metastable brain dynamics are characterized by abrupt, jump-like modulations so that the neural activity in single trials appears to unfold as a sequence of discrete, quasi-stationary states. Evidence that cortical neura…
Metastable dynamics of neural circuits and networks
Cortical neurons emit seemingly erratic trains of action potentials or "spikes," and neural network dynamics emerge from the coordinated spiking activity within neural circuits. These rich dynamics manifest themselves in…
Decision MakingDiscrete distributions are learnable from metastable samples
Physically motivated stochastic dynamics are often used to sample from high-dimensional distributions. However such dynamics often get stuck in specific regions of their state space and mix very slowly to the desired sta…
Seasonal Floquet states in a game-driven evolutionary dynamics
Mating preferences of many biological species are not constant but season-dependent. Within the framework of evolutionary game theory this can be modeled with two finite opposite-sex populations playing against each othe…
Learning low-dimensional state embeddings and metastable clusters from time series data
This paper studies how to find compact state embeddings from high-dimensional Markov state trajectories, where the transition kernel has a small intrinsic rank. In the spirit of diffusion map, we propose an efficient met…
