CRP-Tree: A phylogenetic association test for binary traits

2023-02-18 · Julie Zhang, Gabriel A. Preising, Molly Schumer, Julia A. Palacios

An important problem in evolutionary genomics is to investigate whether a certain trait measured on each sample is associated with the sample phylogenetic tree. The phylogenetic tree represents the shared evolutionary history of the samples and it is usually estimated from molecular sequence data at a locus or from other type of genetic data. We propose a model for trait evolution inspired by the Chinese Restaurant Process that includes a parameter that controls the degree of preferential attachment, that is, the tendency of nodes in the tree to subtend from nodes of the same type. This model with no preferential attachment is equivalent to a structured coalescent model with simultaneous migration and coalescence events and serves as a null model. We derive a test for phylogenetic binary trait association with linear computational complexity and empirically demonstrate that it is more powerful than some other methods. We apply our test to study the phylogenetic association of some traits in swordtail fish, breast cancer, yellow fever virus and influenza A H1N1 virus. R package implementation of our methods is available at $\texttt{https://github.com/jyzhang27/CRPTree}$.

From trees to traits: A review of advances in PhyloG2P methods and future directions

2025-01-13 · Arlie R. Macdonald, Maddie E. James, Jonathan D. Mitchell, Barbara R. Holland

Mapping genotypes to phenotypes (G2P) is a fundamental goal in biology. So called PhyloG2P methods are a relatively new set of tools that leverage replicated evolution in phylogenetically independent lineages to identify…

Nonbinary tree-based phylogenetic networks

2016-09-30

Rooted phylogenetic networks are used to describe evolutionary histories that contain non-treelike evolutionary events such as hybridization and horizontal gene transfer. In some cases, such histories can be described by…

Effects of phylogeny on coexistence in model communities

2023-10-22 · Carlos A. Servan, Jose A. Capitan, Zachary R. Miller, Stefano Allesina

Species' interactions are shaped by their traits. Thus, we expect traits -- in particular, trait (dis)similarity -- to play a central role in determining whether a particular set of species coexists. Traits are, in turn,…

Assessing phenotypic correlation through the multivariate phylogenetic latent liability model

2015-09-16

Understanding which phenotypic traits are consistently correlated throughout evolution is a highly pertinent problem in modern evolutionary biology. Here, we propose a multivariate phylogenetic latent liability model for…

Two Results about the Sackin and Colless Indices for Phylogenetic Trees and Their Shapes

2022-01-26 · Gary Goh, Michael Fuchs, Louxin Zhang

The Sackin and Colless indices are two widely-used metrics for measuring the balance of trees and for testing evolutionary models in phylogenetics. This short paper contributes two results about the Sackin and Colless in…
