Evolving Boolean Regulatory Networks with Epigenetic Control

2013-06-20 · Larry Bull

The significant role of epigenetic mechanisms within natural systems has become increasingly clear. This paper uses a recently presented abstract, tunable Boolean genetic regulatory network model to explore aspects of epigenetics. It is shown how dynamically controlling transcription via a DNA methylation-inspired mechanism can be selected for by simulated evolution under various single and multiple cell scenarios. Further, it is shown that the effects of such control can be inherited without detriment to fitness.

Methods for Characterizing the Epigenetic Attractors Landscape Associated with Boolean Gene Regulatory Networks

2015-10-14

Gene regulatory network (GRN) modeling is a well-established theoretical framework for the study of cell-fate specification during developmental processes. Recently, dynamical models of GRNs have been taken as a basis fo…

Coevolving Boolean and Multi-Valued Regulatory Networks

2023-02-03 · Larry Bull

Random Boolean networks have been used widely to explore aspects of gene regulatory networks. A modified form of the model through which to systematically explore the effects of increasing the number of gene states has p…

Hierarchical cell identities emerge from animal gene regulatory mechanisms

2024-12-15 · Anton Grishechkin, Abhirup Mukherjee, Omer Karin

The hierarchical organisation of cell identity is a fundamental feature of animal development with rich and well-characterized experimental phenomenology, yet the mechanisms driving its emergence remain unknown. The regu…

Evolving Boolean Regulatory Networks with Variable Gene Expression Times

2016-03-02 · Larry Bull

The time taken for gene expression varies not least because proteins vary in length considerably. This paper uses an abstract, tuneable Boolean regulatory network model to explore gene expression time variation. In parti…

Evolving Boolean Networks with RNA Editing

2015-05-08 · Larry Bull

The editing of transcribed RNA by other molecules such that the form of the final product differs from that specified in the corresponding DNA sequence is ubiquitous. This paper uses an abstract, tunable Boolean genetic …
