Large deviation principles and evolutionary multiple structure alignment of non-coding RNA

2024-05-22 · Brandon Legried

Non-coding RNA are functional molecules that are not translated into proteins. Their function comes as important regulators of biological function. Because they are not translated, they need not be as stable as other types of RNA. The TKF91 Structure Tree from Holmes 2004 is a probability model that effectively describes correlated substitution, insertion, and deletion of base pairs, and found to have some worth in understanding dynamic folding patterns. In this paper, we provide a new probabilistic analysis of the TKF91 Structure Tree. Large deviation principles on stem lengths, helix lengths, and tree size are proved. Additionally, we give a new alignment procedure that constructs accurate sequence and structural alignments for sequences with low identity for a dense enough phylogeny.

Evolutionary reinforcement learning of dynamical large deviations

2019-09-02 · Stephen Whitelam, Daniel Jacobson, Isaac Tamblyn

We show how to calculate the likelihood of dynamical large deviations using evolutionary reinforcement learning. An agent, a stochastic model, propagates a continuous-time Monte Carlo trajectory and receives a reward con…

Universal evolutionary model for periodical species

2020-09-25 · Eric Goles, Ivan Slapničar, Marco A. Lardies

Real-world examples of periods of periodical organisms range from cicadas whose life-cycles are larger prime numbers, like 13 or 17, to bamboos whose periods are large multiples of small primes, like 40 or even 120. The …

Direct From Darwin: Deriving Advanced Optimizers From Evolutionary First Principles

2026-05-06 · Daniel Grimmer arxiv

Evolutionary computation has long promised to deliver both high-performance optimization tools as well as rigorous scientific simulations of Darwinian evolution. However, modern algorithms frequently abandon evolutionary…

Creative AI Through Evolutionary Computation: Principles and Examples

2020-08-04 · Risto Miikkulainen

The main power of artificial intelligence is not in modeling what we already know, but in creating solutions that are new. Such solutions exist in extremely large, high-dimensional, and complex search spaces. Population-…

Evo-PI: Aligning Medical Reasoning via Evolving Principle-Guided Supervision

2026-06-30 · Xianda Zheng, Huan Gao, Meng-Fen Chiang, Michael Witbrock 외 arxiv

Despite recent progress, the reasoning capabilities of large multimodal language models (MLLMs) remain fundamentally constrained by static supervision, where fixed prompts, rules, or reward models provide non-adaptive gu…
