Modeling, Simulating, and Parameter Fitting of Biochemical Kinetic Experiments

2015-08-21

In many chemical and biological applications, systems of differential equations containing unknown parameters are used to explain empirical observations and experimental data. The DEs are typically nonlinear and difficult to analyze, requiring numerical methods to approximate the solutions. Compounding this difficulty are the unknown parameters in the DE system, which must be given specific numerical values in order for simulations to be run. Estrogen receptor protein dimerization is used as an example to demonstrate model construction, reduction, simulation, and parameter estimation. Mathematical, computational, and statistical methods are applied to empirical data to deduce kinetic parameter estimates and guide decisions regarding future experiments and modeling. The process demonstrated serves as a pedagogical example of quantitative methods being used to extract parameter values from biochemical data models.

2017-09-19

Cells process external and internal signals through chemical interactions. Cells that constitute the immune system (e.g., antigen presenting cell, T-cell, B-cell, mast cell) can have different functions (e.g., adaptive m…

Hill Function-based Model of Transcriptional Response: Impact of Nonspecific Binding and RNAP Interactions

2024-03-04 · Wenjia Shi, Yao Ma, Peilin Hu, Mi Pang 외

Hill function is one of the widely used gene transcription regulation models. Its attribute of fitting may result in a lack of an underlying physical picture, yet the fitting parameters can provide information about bioc…

Quantitative modeling and simulation of biochemical processes in the human body

2023-07-30 · Jacob Bendsen, Peter Emil Carstensen, Asbjørn Thode Reenberg, Tobias K. S. Ritschel 외

We present a whole-body model of human metabolism that utilizes a system of organs and blood vessels to simulate the enzymatic reactions. The model focuses on key organs, including the brain, heart and lungs, liver, gut,…

Chemical kinetic theory of aging

2023-03-09 · Alexey Kondyurin

A theory of aging based on the principles of the kinetics of chemical reactions and the rules of natural selection of organisms is proposed. The theory is based on a hypothesis that the biochemical processes in the organ…

Identifiability from a few species for a class of biochemical reaction networks

2019-04-25

Under mass-action kinetics, biochemical reaction networks give rise to polynomial autonomous dynamical systems whose parameters are often difficult to estimate. We deal in this paper with the problem of identifying the k…
