Molecular Clock Dating using MrBayes
This paper provides an overview and a tutorial of molecular clock dating using MrBayes, which is a software for Bayesian inference of phylogeny. Two modern approaches, total-evidence dating and node dating, are demonstrated using a dataset of Hymenoptera with molecular sequences and morphological characters. The similarity and difference of the two methods are compared and discussed. Besides, a non-clock analysis is performed on the same dataset to compare with the molecular clock dating analyses.

R3F: An R package for evolutionary dates, rates, and priors using the relative rate framework
The relative rate framework (RRF) can estimate divergence times from branch lengths in a phylogeny, which is the theoretical basis of the RelTime method frequently applied, a relaxed clock approach for molecular dating t…
A Kolmogorov-Smirnov test for the molecular clock on Bayesian ensembles of phylogenies
Divergence date estimates are central to understand evolutionary processes and depend, in the case of molecular phylogenies, on tests of molecular clocks. Here we propose two non-parametric tests of strict and relaxed mo…
Bayesian InferenceCoalescent-based species tree estimation: a stochastic Farris transform
The reconstruction of a species phylogeny from genomic data faces two significant hurdles: 1) the trees describing the evolution of each individual gene--i.e., the gene trees--may differ from the species phylogeny and 2)…
Molecule-dynamic-based Aging Clock and Aging Roadmap Forecast with Sundial
Addressing the unavoidable bias inherent in supervised aging clocks, we introduce Sundial, a novel framework that models molecular dynamics through a diffusion field, capturing both the population-level aging process and…
Identifiability of the Rooted Tree Parameter under the Cavender-Farris-Neyman Model with a Molecular Clock
Identifiability of the discrete tree parameter is a key property for phylogenetic models since it is necessary for statistically consistent estimation of the tree from sequence data. Algebraic methods have proven to be v…
