Negative controls reveal volume-driven confounding in radiomics and imaging foundation model features

Radiomics and imaging foundation models promise non-invasive biomarkers of tumour biology, yet predictive signatures may reflect tumour volume or acquisition artifacts rather than meaningful image structure. We introduce READII-2-ROQC, an open-source framework that uses volume-preserving negative controls to assess whether radiomic and deep imaging features capture independent spatial signals. READII-2-ROQC generates voxel-perturbed images across tumour, background and whole-image regions using configurable randomization strategies, then compares feature behaviour and model performance between original and control images. Applied to three public cancer imaging cohorts, the framework processed 3,552 tumour volumes and extracted PyRadiomics and foundation-model features from original images and nine matched controls. Reproducing published survival and HPV-status signatures, we show that multiple models retain performance after spatial structure is destroyed, revealing volume-driven or contextual confounding, whereas others show perturbation-sensitive signal. READII-2-ROQC provides a scalable quality-control strategy for developing interpretable, biologically grounded imaging biomarkers and reproducible radiomics workflows.

Kernel Methods for Unobserved Confounding: Negative Controls, Proxies, and Instruments

2020-12-18 · Rahul Singh

Negative control is a strategy for learning the causal relationship between treatment and outcome in the presence of unmeasured confounding. The treatment effect can nonetheless be identified if two auxiliary variables a…

Handling confounding variables in statistical shape analysis -- application to cardiac remodelling

2020-07-28 · Gabriel Bernardino, Oualid Benkarim, María Sanz-de la Garza, Susanna Prat-Gonzàlez 외

Statistical shape analysis is a powerful tool to assess organ morphologies and find shape changes associated to a particular disease. However, imbalance in confounding factors, such as demographics might invalidate the a…

Size-Consistent Statistics for Anomaly Detection in Dynamic Networks

An important task in network analysis is the detection of anomalous events in a network time series. These events could merely be times of interest in the network timeline or they could be examples of malicious activity …

Discovering Causal Relationships using Proxy Variables under Unmeasured Confounding

2025-10-20 · Yong Wu, Yanwei Fu, Shouyan Wang, Yizhou Wang 외 arxiv

Inferring causal relationships between variable pairs in the observational study is crucial but challenging, due to the presence of unmeasured confounding. While previous methods employed the negative controls to adjust …

Causal Inference Under Unmeasured Confounding With Negative Controls: A Minimax Learning Approach

2021-03-25 · Nathan Kallus, Xiaojie Mao, Masatoshi Uehara

We study the estimation of causal parameters when not all confounders are observed and instead negative controls are available. Recent work has shown how these can enable identification and efficient estimation via two s…
