Single-cell entropy to quantify the cellular transcription from single-cell RNA-seq data
We present the use of single-cell entropy (scEntropy) to measure the order of the cellular transcriptome profile from single-cell RNA-seq data, which leads to a method of unsupervised cell type classification through scEntropy followed by the Gaussian mixture model (scEGMM). scEntropy is straightforward in defining an intrinsic transcriptional state of a cell. scEGMM is a coherent method of cell type classification that includes no parameters and no clustering; however, it is comparable to existing machine learning-based methods in benchmarking studies and facilitates biological interpretation.

Using single-cell entropy to describe the dynamics of reprogramming and differentiation of induced pluripotent stem cells
Induced pluripotent stem cells (iPSCs) provide a great model to study the process of reprogramming and differentiation of stem cells. Single-cell RNA sequencing (scRNA-seq) enables us to investigate the reprogramming pro…
Interpretable Modeling of Single-cell perturbation Responses to Novel Drugs Using Cycle Consistence Learning
Phenotype-based screening has attracted much attention for identifying cell-active compounds. Transcriptional and proteomic profiles of cell population or single cells are informative phenotypic measures of cellular resp…
DecoderFrom Single Genes to Populations: Quantifying Broken Detailed Balance in Transcription
Are there thermodynamic or information theoretic constraints governing mRNA expression? Here we use the framework of stochastic thermodynamics to assess detailed balance breaking in transcription. For the canonical two-s…
Cellular liberality is measurable as Lempel-Ziv complexity of fastq files
Many studies used the Shannon entropy of transcriptome data to determine cell dedifferentiation and differentiation. The collection of evidence has strengthened the certainty that the transcriptome's Shannon entropy may …
TAGCisTransCell: Single-Cell Perturbation Prediction via Gene Function, Regulatory Control, and Cellular Context
Predicting cellular transcriptional responses to genetic perturbations is a central problem in single-cell biology, especially in the zero-shot setting where the perturbed gene or gene combination is unseen during traini…
