Efficient and accurate causal inference with hidden confounders from genome-transcriptome variation data
Mapping gene expression as a quantitative trait using whole genome-sequencing and transcriptome analysis allows to discover the functional consequences of genetic variation. We developed a novel method and ultra-fast software Findr for higly accurate causal inference between gene expression traits using cis-regulatory DNA variations as causal anchors, which improves current methods by taking into account hidden confounders and weak regulations. Findr outperformed existing methods on the DREAM5 Systems Genetics challenge and on the prediction of microRNA and transcription factor targets in human lymphoblastoid cells, while being nearly a million times faster. Findr is publicly available at https://github.com/lingfeiwang/findr

We introduce DeCaFlow, a deconfounding causal generative model. Training once per dataset using just observational data and the underlying causal graph, DeCaFlow enables accurate causal inference on continuous variables …

An important problem in causal inference is to break down the total effect of a treatment on an outcome into different causal pathways and to quantify the causal effect in each pathway. For instance, in causal fairness, …

As network data applications continue to expand, causal inference within networks has garnered increasing attention. However, hidden confounders complicate the estimation of causal effects. Most methods rely on the stron…
Causal InferenceThe Blessings of Multiple Causes
Causal inference from observational data often assumes "ignorability," that all confounders are observed. This assumption is standard yet untestable. However, many scientific studies involve multiple causes, different va…
